The file lives at /data/etc/motioneye.conf. At first boot, it is created from the template file /boot/motioneye.conf, if present, or otherwise from /etc/motioneye.conf
The file should contain only name value lines (e.g. log_level info).
See motionEye's Configuration File article for more details on available options, keeping in mind that the default values of motionEyeOS are different from those of motionEye.
